Hello i bought Fallen Earth through Steam, as far as i know i have to sign into steam and play the game through that launcher
Will this add a level of security to Fallen Earth, making it more likely for me to be caught using Hacks, if so how can i run the game and bypass Steam.

Hmm i dont know. Id think that they just use it to do a simple check on if you have steam and fe running. I believe all anti hack security measures are built into the game itself. I could be wrong, but i doubt steam would offer that service to the creators of FE just based on the costs.

Admin is right. You can run the game by running FEUpdater by yourself from the directory where the game is put (..../steam/steamapps/common/FallenEarth).
