Your waypoints can be found by going to
XP:
C:\Documents and Settings\<computer>\Local Settings\Application Data\Funcom\Conan\Prefs\<AoC>\Waypoints

Vista:
Search for a folder named "Waypoints" in C:\user

Either replace any existing files with the attached waypoints, or you can merge them as you see fit. I am working on a simple utility to merge several waypoint files into one.

The attached file is for the Purple Lotus resource area (or whatever the name is - I can't log in). The resources are 100% complete for 1/3 of the map (in a rough 1/2 map radius around the North-East corner of the map) as explained in my bug submission.
