re. the above post- it was a display bug only. They fixed it about a month and a half ago. If anyone has been able to reproduce it since then, I for one would be very interested in hearing how.
As for recovering those items- no need to get a GM- just use /restore_lost_shared (might be slightly off on the wording- just type /_shared and hit the TAB button to bring up the correct command). The missing items will be in overflow when you zone/camp.

As of today, Auto-Bank no longer puts bags inside bags..
In fact, you can't even just swap two bags without an open slot available.
